Navarrete se encuentra rodeado de un relieve suave. Los terrenos son arcillosos y margosos que se elevan hacia el oeste en la Dehesa la Verde, que tiene su mayor altitud a 781 metros, en el Cerro de la Dehesa.
El resto del término es de terrenos suaves que forman un pequeño valle por donde discurre el Río Antiguo, que toma sus aguas del río Iregua y sirve para regar algunas tierras y que antiguamente movía varios molinos en su recorrido.
En la jurisdicción hay también una Balsa llamada de Valbornero, que aprovecha las aguas sobrantes del municipio de Santa Coloma. La construcción de esta balsa se remonta a la época fundacional de la villa.
